i went to this website http://www.hyperdia.com/. just going to kyoto from tokyo. it cost about 20000yen. so expensive. i prefer to take the train. is there a direct train to kyoto? can you give me the link?

You can take the locals for Y7980....about six changes and 9 hours if the money is more important than the time taken.
