i'm head to Tokyo next week and i'm a collector in Coca Cola bottles. Any idea if there is any shops selling special Japan Coke bottles?

I've not seen any shops selling collectable bottles but you can get interesting metal coke bottles in many vending machines you see on the streets, Recently I bought a special issue glass coke bottle in a box that came with a coke design bottle opener. That was just in a regualar conbini so you might still be able to find one.
