Are there any anime shops in kyoto? I cant go to tokyo because of a small time limit

Kyoto has limited shopping. It is primarily a tourist district, not a residential/shopping one. Osaka is the nearest business centre.
The good news is that Osaka is within a reasonable distance of Kyoto. Nihonbashi's DenDen Town is the largest neighborhood outside of Tokyo dedicated to virtually nothing but animation, manga, game, electronic and hobby goods.
My recommendation is to go there.
Kyoto has an Animate. But not much else.
