My Kanji flashcards give me both the On-reading of the Kanji and the Kun-reading of the Kanji, for example Autumn can be pronounce On-shuu or Kun-akii, how do I know which one to use?

Generally when used by themselves, kanji have the kun-reading- autumn is aki. When used in compounds they have the on-reading, so "autumn equinox" is "shubun".

I recommend not learning kanji, especially on-readings in isolation- learn the actual words they are commonly used in, otherwise you will constantly run into confusion like you are having now. Find a good vocabulary list and learn the actual vocab as well as the kanji readings.
