i dont remember even seeing toy shops in shinjuku...but i did go to the Square Enix store in shinjuku...but its kinda spendy...and only if your a final fantasy fan then thats the place you have to visit...otherwise i say go to akihabara...its anime city there...and lots of cute girls dressed like the ones in harajuku

One stop away from Shinjuku on the JR Chuo line is Nakano. Nakano is one of the three major centers of geek-culture in Tokyo. I would recommend it over shops in Shinjuku itself (which tend to be retail and slim-pickings).
Everything you could possibly want (figures, capsules, games, comics, artbooks, doujinshi, costumes, stationary, etc) is available used and at usually at a deep discount in the Nakano Broadway shopping complex at the end of the shotengai directly across from the station.
