Hi,

This might give you a better guide:

I'll be there in mid-June and I'm taking comfortable shoes and light-weight clothing (anything breathable)

There will probably be plenty of days where it's shorts weather, but there can also be much cooler days. The temperature can vary here a lot- for example on the weekend in Tokyo it reached 28 degrees C, but today the high is only 19.

There can also be strong, quite cool winds, even in June, and the air conditioning in buildings and trains can be strong, so I always take a light top to put on if I get chilled when I go out.

Incidentally you won't see a lot of Japanese people wearing shorts and singlets in June- most cover up more.
