Hello,
I will be attending a university graduation ceremony in Tokyo. Are there any traditional gifts that have a special meaning for a male graduate? Are flowers appropriate, and is there a specific shrine gift that would convey good wishes? I appreciate your help. Thank you.

As far as I know, there's no specific shrine gift for graduates. Flowers are nice. If he/she is very close to you, you may consider sendng something which he/she can use in his/her new life.
