The reply to "質問はありますか" is either "はい、あります" or "いいえ、ありません".
What about "質問はありませんか"? Should it be:
1) いいえ、あります/はい、ありません or 2) いいえ、ありません/はい、あります

It would depend on the context/inflection, if you think that they think that you have a question, then you would say 「はい、あります。」. If you think that they think that you don't, you say 「はい、ありません。」.

I suppose that if you were to choose only one answer it has to be 1).
But in reality, you just say ありません or あります without the はい or いいえ. At least you'd hardly say いいえ、ありません in cases like these.
