I am traveling from Toyko to Kyoto to visit family and I am going to be staying past the maximum time for a JR Rail pass. Is is possible to just purchase Shinkansen tickets directly at the station and if so is there a website which lets me know the cost? I am only needing to use the Shinkansen twice in a month so I think it is a waste to purchase a JR pass.

Sites like http://www.hyperdia.com/cgi-english/hyperWeb.cgi are a good starting point for train travel. They not only give you amounts, but also other possible alternatives (to Shinkansen) that you may not have considered. It appears a one way trip is in the region of 13520 based on that site. Yes, you can buy the tickets in the train stations.
