car Mecca? Can't really help you there but here are some nice spots for an auto enthusiast:
A Super Autobacs (just be sure not bring a credit card or you may be in debt for YEARS)
Fuji Motor Speedway
Twin Ring Motegi (Honda has some nice toys there ^^)
Suzuka Circuit (Honda school/factory near by)
Tsukuba Circuit
Ebisu Circuit
Tokyo area:
Pallate Town in Odaiba's Toyota showroom and Amlux Toyota in Ikebukuro
Factory visits for Toyota (Aichi), Nissan (Kanagawa) and Mazda (Hiroshima).
Ginza and Shibuya have numerous showrooms as well.
Events/shows/races based on when and where you are
That's all I can really think of off the top of my head, sure there is more
