We will have a JR rail pass (staying in Kyoto) can we use this to go to Koyasan? Is it worth going here just for a day trip?

If you don't want or cannot overnight, then I think it is not worth the effort of accessing Koyasan in a day trip unless you have a high interest in Kukai and/or the mountain. There are easier, equally interesting daytrips from Kyoto.
