I have a desktop PC to throw out. Do I just take it along to any electrical outlet (Ks Denki/Goodwill, etc) for recycling, not the place I bought it?

Do I need to phone first, or just turn up with it?

A key phrase in Japanese would also be great, as I'm not entirely sure what I should say at the time.

I believe that PCs for recycling are to be picked up by/through the manufacturer.

Maybe a retail outlet will collect your PC, for example when you purchase a new one there.
But, retail outlets in Japan are not obliged to do so.
In Japan, household PCs are collected by manufacturers for recycling.
As to a household desktop PC, they collect its main body and display (CRT display / LCD).

0. Prepare one box each for one PC part.
1. Find a PC recycling inquiry desk of the manufacturer of your PC, and apply for a recycle.

You may be asked of the followings.
- The number of boxes and PC parts (e.g. main body and LCD packed in two boxes)
- The model no. of the main body (and of another part if asked)
- Your zip code (= postal code), address and e-mail address / phone no.
2. You get a shipping form of Eco-Yu-pack (postal parcel service) for each box.
3. Pack your PC part(s) and attach a shipping form to each box.
4. Take the package(s) to a post office or request a pickup by a postal worker.

If your PC part went on sale before 1 October 2003,
or you apply to PC3R Promotion Association because an inquiry desk of the manufacturer is not found,
then fees are required for collection and recycling.
In that case, follow directions by the manufacturer / Association on how to pay the fees.

"Recycle" is pronounced like "Lee-sigh-cle."

Now I apply for recycle of a main body (and an LCD).:

You can visit a nearby post office and ask the staff of how to ship parcels and the correct zip code for your address.
How to ship parcels: [ nimotsu no okuri-kata ]
Any location with an address in Japan is identified by its 7-digit zip code and address number (a part of an address composed of digits). Your full address is required to avoid mis-delivery.

I know that most or all electrical shops (BIC, Yodobashi, etc.) have bins for throwing away PC parts, printers, etc. but I am not sure about full PCs. I am sure if you go in and ask them beforehand, they can let you know (there should be someone who speaks enough English to help you out).

Thanks for the advice so far, especially omotenashi.

From the list of manufacturers, can you believe the only mine (Fujitsu) doesn't give phone number to contact for recycling!

Can someone help me out with a Fujitsu recycle desk number?

I don't know why, but as to Fujitsu, only an URL is listed there.
The phone number is..., yes, that's at the bottom of this page (in Japanese).

Phone: 03-5715-3140 , open 09:00 - 17:00 on weekdays.
Fujitsu accepts a recycle offer also via Internet, but agreements are written in Japanese.
Making a phone call sounds better.

Maybe I should say "model name" rather than "model no."
Model names of Fujitsu PCs ([katamei] in Japanese) begin with "FMV" and don't include a series name.

As to fees:
Check the label of FUJITSU on your PC part which is indicating a model name.
If the label has this icon, fees are not required for collection or recycling.

As to attachments:
Devices (e.g. mouse, keyboard) which were originally attached to your PC are acceptable only when packed together with your PC part.

As to data:
You are recommended clearing remains and imprints of data.
FMV - DESKPOWER / BIBLO series models released October 2002 or later are loaded with a hard disk data eraser tool.

As to age:
If you have not reached 18 in age, you need to get OK from your parent / curator before you apply for a recycle.
