rough itenerary/JR pass question

So I revised my itenererary and would like thoughts on it, keeping in mind we're traveling with a 1 year old.
secondly, would a JR pass make sense on this itenerary or would it be more convinient to pay as we go?I'm willing to pay a lil more for less hassle if we must. NOT including our Tokyo Hotel/some of our food or airfare, we're budgeting around 290,000y. Thanks!
Day1- arrive, stay in Tokyo
Day2- Ueno area, stay in Tokyo
Day 3-ghibili museum, stay in Tokyp
Day 4- unplanned in Tokyo
Day 5-Tokyo to Yudanaka
Day 6-Yudanaka to Takayama with a brief stop in Matsumoto
Day 7- stay in Takayama
day 8- Takayama to Inuyama, then Kyoto
day 9- stay in kyoto
day 10 kyoto in am, shinkansen back to Tokyo
day11-tour group to hakone area, returning to tokyo
day 12- daytrip to Nikko, returning o Tokyo
day 13 leave for home
(may add another day in Kyoto if budget allows)

I think it looks good. I cannot see any problems with it. But I recommend to add an additional day in Kyoto.
A 7-day Japan Rail Pass is worth for the days you are away from Tokyo.
