What is the best way to use a 7 day JR pass in a 13 day trip, given that (a) arrive and depart Japan in Tokyo (b) want to visit Kyoto, maybe also Matsumoto/Kiso Valley and Mount Koya? The problem is that if we use the pass to go to Kyoto and then stay there a few days, it will run out too soon. Is it better to buy a separate ticket to Kyoto? Use the pass first and buy a separate ticket back later? Better to buy a ticket to Kyoto and get a JR West pass? Please advise.

The best way will be to use it from the day you leave Tokyo in direction of Kyoto until the day you return to Tokyo, and visit Mount Koya as a side trip from Kyoto and visit Matsumoto along the way between Tokyo and Kyoto.

If it does not fit into 7 days, note that using regular tickets will probably come cheaper than a 14-day pass.
