How much will it cost to transport 2-3kg package from Nagoya to Niigata? Is there any difference if they are transported by EMS and normal (ordinary) service?

By Yamato it will cost roughly 1000-1800 yen depending on the size of the package. See their rate table here:

EMS is for international mail, so you would either need to ship via Japan Post (either yupack or expack) or by a takkyubin service such as Yamato, Sagawa, etc. They all cost about the same for a 2-3 kg package and will vary between 900-1900 yen depending on the size.

The cost for Kuroneko and other Takihaibin services depends more on the package size rather than just weight. You can expect to pay something like 1,000 to 2,000 yen depending on the size. I think the service operated by the Post Office is pretty comparable these days, and don't forget you can send (smallish) items weighing up to 30 kg (uranium ingots?) for just 500 yen with their Expack service.
