I might be going to study at a private school in Japan soon. But I want to apply for MEXT, however I will not be in America for my application period; I'll be in Japan.
Can I apply in Japan? Or can I return to my home consulate in America?

No, you can not apply if you are residing in Japan. The application is done in Japanese embassy of your native country.

Sure you can, but keep in mind that its a long process. For me it too around 8 month in total. You would need not only to apply, yet to pass certain exams and interviews. Also, you have to be a student (enrolled in university) to be eligible.
