I would suggest you visit the JNSforums (Japanese Modelling & Japan Rail Enthusiasts forum). I'm not sure if I can link to a thread there, but this one :-

Some specific stores I can recommend to you are two located in the Akihabara District of Tokyo.

One is called IMON:

Print out the Japanese map so someone can help you at Akihabara Station.
The best I can describe is when you exit the ELECTRIC TOWN EXIT of JR Akihabara Station, walk Across the street keeping the overhead railroad bridge to your left and the big CLUB SEGA will be on your right. Walk down that street and look for the IMON on the right hand side like in the picture on the link there.

They have a nice selection of trains.

Another shop is the TAM TAM model shop in Akihabara, it is on the main street "CHUO DORI", if you are walking away from Akihabara Station it will be on your left hand side past Tokyo Metro Suehirochō Station.

Those are just two of many shops you might find in Akihabara district of Tokyo.
