where do I re-apply for working-holiday?

I currently have a working-holiday visa that is good for 6 months and am able to re-apply for another 6 months granted the immigration authorities give me the ok. Im in shinjuku, tokyo, japan and Im not sure where to go. Help!

You are not reapplying but rather extending. As mentioned you'll need to go to the Regional Immigration Office and apply for a "Application for Extension of Period of Stay"
