Divorcing with two japanese citizen kids

I'm in Japan with a Spouse Visa. I've been married for 3 years and I have two Japanese citizen children. I am about to get divorced but the spouse doesn't want to take care of children. I don't want to move out of Japan because my son is starting school soon and plus it's expensive to start a new life in a different country. Is there a way for me to stay in Japan with my kids? I've also applied for my PR in November but I'm not sure if I am able to get in time if I get divorced.

If you retain custody of your children then you will in principle be allowed to change your spouse visa to long term resident status. Contact your ward/city hall, they may be able to provide you with free legal advice on how to do the necessary procedures.
