Hi, my name is Hector. I married in Japan with my Japanese wife, but I don't know if the marriage is recognized in the United States. Do I have to submit any papers to the American embassy in Japan or is my marriage in Japan already recognized in America?

Legal marriages done in Japan under Japanese law are recognized in America.

From the US Embassy Website:
Validity of Marriages Abroad

In general, marriages which are legally performed and valid abroad are also legally valid in the United States.

No need to register with the embassy, your marriage in Japan is automatically recognized in the US.

By the way, the marriage certificate that you receive from your city office (Kon-in Todoke Juri Shomeisho 婚姻届受理証明書) serves as your record of marriage. You will need to have a translated (you can do it yourself) and notarized copy when using it for proof of marriage in the US (for immigration purposes, etc.). The fill in the blanks translation form can be found here:
