I'm not sure that there is any store dedicated to just Naruto.
However, if you look up the locations of JUMP shops (I know there is one in Tokyo Station, and some others), they are dedicated to manga that runs in JUMP (One Piece, Naruto, Bleach, etc) and will have some merchandise.
