Not really a big supermarket, but there is a Marusho supermarket north of Shinjuku station:

Going east on the same street there are few smaller places here (more a fresh produce store):

and here:

As for Shibuya, there is a Life supermarket south of the JR station on Meiji Dori:

If you don't mind riding the JR Yamanote line, I can give some other location near stations.

You don't have to settle for convenience stores. In Shibuya there's a big branch of Seijo Ishii in the basement of Tokyu department store in the station on the west side, part of the Tokyu Foodshow complex. There's also pretty good shopping in the basement of Tokyu Plaza across the street.

In Shinjuku several of the major department stores have basement food floors that include grocery sections.

There are 29 stops on the Yamanote, and lots of grocery stores. Do you really want to ride a crowded train with bags of groceries though, just to save a hundred yen?

I also love going to supermarket in foreign countries, not because I can save a few hundred yen, but because I can see what the local people actually buy in their daily life.

your effort doesn't pay off if you actually want to save a few hundred yen.

i just need to find some large supermarkets to buy some stuff. we are staying 9 days in tokyo/shinjuku at a hotel without meals.;)

so thats the reason...the small combini stores are too expensive. i was back in 2010 for 2 weeks in japan and we did find a great supermarket in the near of the docking stations of the matsushima sightseeing boats, my girlfriend and i were very suprised how cheap it was in comparison with a combini store in shinjuku...

we are staying at the IBIS hotel near shinjuku station.

if there are big supermarkets with cheaper prices in shinjuku or shibuya?

The answer is simple: NO. We are talking about places where land has very very high price and is very rare. It not possible to build a Wal Mart in the very center of New York or just next to Time Square, it is not possible to build a french Carrefour just on Champs Elysees or next to Eiffel Tower, right?

Well, in Tokyo you can not build a big supermarket with low prices and pay billions for the land. It just does not go together.

Malabar knows the economy and commerce.

Anyway, Marusho is 550 meters from IBIS Shinjuku.

Our family has enjoyed going to Ito Yokado, a large supermarket, sort of like Walmart in the US. They also have prepackaged sushi and bento lunches which are quite good (though not gourmet), but at very low prices, and all kinds of groceries. It is a great place to purchase food omiyage. It is a chain, and the one I have gone to is about 2 blocks south of the Kiba station, a very short subway ride from the center of Tokyo (or about 1/2 hour from Shibuya). I am not aware of any right on the Yamanote line. This particular one has a dining court with a McDonalds, Mister donut, etc...

You can also go to Ameyoko (not really a supermarket) at Ueno, and find all kinds of inexpensive foods.

As promised, here are some supermarkets close to JR Yamanote line stops:

Gotanda: There is a Tokyu Store located in the Remy building. It's an Ok store, but maybe a little upmarket.

Otsuka: About five minutes walk from the station is Yoshiya Saine, probably the biggest of the inner-city locations I've listed so far:

Just off the Yamanote loop at Oimachi station (one stop south of Shinagawa on the JR Keihin-Tohoku Line) there is a big Ito Yamoto supermarket:

There's also a bit supermarket inside Meguro Station, but I really can't imagine saving more than a few hundred yen compared to the nearby Marusho, vs. the inconvenience of lugging grocery bags on a crowded train.
