My wife is a Filipino and a grand daughter of a Japanese national ( soldier),My wife's middle name is KONO.
Is it possible for us to acquire a Japanese working visa or residency using the family roots of my wife?

It depends, you might have grounds for a Long Term Resident visa petition, but I imagine the chances are slim. But how about you? What is your nationality and education level?

Basically one of you would need to qualify for one of the resident visa classes. In your case, you might qualify for a long term resident visa if you can procure your wife's grandfather's family register and prove her lineage. However, your degree qualifies you for a work visa, so it would probably be probably easier to go that route instead.
