FYI, the new shinkansen won't stop at Shirakawa-go. The closest it will get is Toyama where you can transfer to a train to Takayama, or Shin-Takaoka where I think there will be buses. At this point it might be too early to say whether it will be faster to go via Tokyo or Osaka as the times may be pretty similar.

You seem to take a lot of large jump in the beginning of your trip. If this "Base Hotel" is something that you are firm about, and that you plan to travel Japan through day trips, then I think you should look into Nagoya as the city for your "Base Hotel".
Here are some distances:
To Tokyo: 112 minutes To: Odawara: 119 minutes (gateway to Hakone) To Kyoto: 44 minutes To Shin-Osaka: 58 minutes To Himeji: 92 minutes To Takayama: 132 minutes (you can catch a English speaking guided tour bus from Takayama to Shirakawa-go) on the Nohi Bus line.
You should be able to get a hotel that is a five minute walk from Nagoya Station, and be on the train in minutes.
To Joshua Hugh: The hotel Urashima at Kii-Katsurra is the one with the super long escalator from the 2nd floor to the 30 something froor. I posted this resort earlier on this thread as my personal favorite.

Are you looking for action shots of the E5 and E6, or static pictures (for examplem at Tokyo train station).
As for the insect/hachinoko question - that's something I'd ask my friends in Tokyo about as it seems pretty niche).

You might get more help if you made a new post with hachinoko in the subject.
