Probably, the hotels do not have a concierge desk. I went to a 5 star hotel several times and asked them to book for me and they did. I would recommend to book a hotel that have a concierge desk.

Stan thank you for your point, we will visit Tsukiji and Omicho Market during our stay, we look forward to taste the delicious restaurants located there. However I think @Likebike got the point here, we'd like to feel the experience of Kyubey. We'll write to Kyubey to check if they can reserve in advance, if they won't we'll visit them one of the first days we are in Tokyo.
I'll keep you posted on how this ends XD
