business hotels aren't all expensive the Toyoko Inn chain, for one, charge around yen 8500 for twins (10 000 in Tokyo), including a free Japanese breakfast. They, like many hotels, department stores etc. accept credit cards. ATMS are also a very convenient way to get money (all the 7-11 accept foreign bank cards)

Business hotels are the way to go when traveling with a light load and someone else. They have quite a few online actually. You can always find a decent hotel if you look hard enough.

If you are military, living on a dime and need to stay near Tokyo for the night, Check out the New Sanno hotel. 3+ star hotel, VERY inexpensive, no culture, but it has a shuttle to/from Narita airport. http://www.thenewsanno.com/

Original poster of this thread is most likely not military. But to add to the new sanno (which I stayed at and is amazingly nice for the price according to rank). People could also try the Hardy Barracks (dirt cheap like a hostel).
