Hello everyone,
Thank you all for your precious advices.
I would like to know for an itinerary thru out J. what's the best JR pass;
D1-3 Tokyo
D4 Nikko
D5 Kawaguchiko
D6 Kanazawa
D7 Takayama
D9 Matsumoto
D10-D15 Kyoto
D16-17 miyajima& surroundings
D18-19 Okayama
D20-21 Matsue
D22-24 Tokyo
We were thinking of taking the bus in the Alps and the Izumo Night express tran upon our return to Tokyo;
What would be the best JR pass?

Does it has to be in that inefficient order?

The following order would save you a lot of time and probably money:

Tokyo - Nikko - Kawaguchiko - Matsumoto - Takayama - Kanazawa - Kyoto - Miyajima - Okayama - Matsue - Tokyo

What would be the best JR pass?

Below I list the approximate fares that could be covered by the Japan Rail Pass:

D1-3 Tokyo - about 2,500 yen for airport train and urban transportation
D4 Nikko - about 3,000 yen if using Tobu Railways
D5 Kawaguchiko - about 700 yen if using highway bus
D6 Matsumoto - about 4,000 yen if traveling via Kofu by bus from Kawaguchiko
D7 Takayama - 0 yen if taking direct bus
D9 Kanazawa - 3,300 yen if taking direct bus
D10-D15 Kyoto - a few hundred yen
D16-17 miyajima& surroundings - about 11,000 yen
D18-19 Okayama - about 6,000 yen
D20-21 Matsue - about 5,500 yen
D22-24 Tokyo - about 15,000 yen if you manage to get a nobinobi compartment

Comparing these figures with the cost of Japan Rail Passes, I don't find a way how a Japan Rail Pass could pay off. I recommend to use regular tickets, instead.

Hello Uji and thank you so much for your advice;
It has to be done in that order because we're picking up our daughter from her summer camp in Hakuba the day we are in Matsumoto, that's why.
So no JR Pass ?

First of all, I forgot to list the cost for teh Kyoto-Kanazawa section in my previous post, which is about 6,500 yen. But I don't think it changes anything about my conclusion.

On the other hand, now, since you need to make the big detours, the following cost will also be necessary:

Tokyo-Kanazawa: around 12,500 yen
Matsumoto-Kyoto: around 9,000 yen

You can now compare the various fares with the cost of the Japan Rail Pass and see whether any pass will pay off.

Keep in mind that you can--and should--make a reservation for the night train. Typically, this is done as soon as you activate your pass, but since it's at the end of your trip that will probably be fine. The JR pass covers the nobi-nobi seats, but private rooms would come with an extra charge.
