Kyoto is not traditionally a hot spring town. It is only thanks to modern boring technology that there is an increasing number of onsen around the city these days. I don't think that any of them are outstanding. The best of them, in my opinion, is Kurama Onsen:

For the real onsen experience, I recommend an overnight sidetrip to a traditional onsen resort such as Kinosaki, Arima or the Kumano region:

I just returned fm Kobe Arima Onsen (Taiko no Yu). I loved the open air type on the highest level though the admission fee abit high. Have to take the free bus fm arima station to Taiko no Yu but it was fast.

I recommend "TENZAN NO YU" a onsen at Arashiyama.
