Nov 10 days Osaka-Tokyo itinerary

I am planning to fly into Osaka and leaving from Osaka in late Nov. Interested in seeing beautiful nature, castle, aquarium. Will get the 7 days JR pass. What are the places to optimize my visit
Current plan:
Day1 Osaka (visit Osaka aquarium)
Day 2 Osaka to Tokyo (start using JR Pass)
Day 3 Tokyo
Day 4 join day tour to Mt Fuji
Day 5 ?? Any suggestion? (overnight tokyo)
day 6 tokyo to Nagoya to Takayama (overnight)
Day 7 Takayama to Shirakawa-go (overnight)
Day 8 Shirakawa-go to Kyoto (overnight)
Day 9 Kyoto
Day 10 Osaka
Where would you recommend to stay in tokyo, Kyoto and Osaka for easy access to trains and shops?

Day 9 and 10 accommodation change is waste of time and effort as direct airport access between KIX and Kyoto is available.
If you want 2 days in Osaka, depart for Tokyo on Day 3.

I agree with cc re leave for Tokyo Day 3.
On your spare day in Tokyo, there is an abundance of things to see and do in Tokyo itself.
Or there are easy day trips to either Nikko or Kamakura.
