As air fares are expensive between these 2 places is there a ferry service? If so how often and how much? Maybe there is a cheap air service that I have not been able to find

As far as I searched, the lowest fare of ANA (Naha to Ishigaki) is 4400 yen/one way. Peach Aviation will start the flight between Naha and Ishigaki on 13rd Sep. Their fare changes date by date but in general slightly cheeper than ANA's lowest fare. http://www.flypeach.com/home.aspx
