Thinking of going to Nyuto Onsen. Do they have : No Smoking accommodations? Female only baths?
How does it compare to Noboribetsu?

Nyuto Onsne is awesome and recommended but it is an area of different onsen and I would recommend to visit at least a couple of them and enter the baths as "soto-yu" to get the most out of your trip. The most famous onsen is Tsurunoyu Onsen which can be booked full in advance. Here is my trip report: http://www.travelblog.org/Asia/Japan/Akita/blog-257015.html

Oops, forgot to answer your questions (so irritating that this forum doesn't show the OP question when answering):
All the places I visited had separate baths for male and females. I don't remember about non-smoking rooms, but I'm a fervent non-smoker myself and I usually do remember the hotels rooms that stink of cigarettes and this wasn't a place like that.
But do have a look at the photos I have in my trip report, as I found that several people I showed it to were a bit surprised by the rural quality of Nyuto. They had been to Yufuin and places like that and Nyuto is just like a time-slip compared to those (which IMO is part of the charm of Nyuto)
