Hi, this will be my first time to Japan. I am stil quite confused. I have bought the JR Pass for Kyushu. Can I use this pass in the subway/MRT in Fukuoka City? Thanks.

No.

Subway operate by Fukuoka city(not JR).

JR haven't "subway" and "tram" lines.

You can only use the JR Kyushu Pass on approved JR trains.
But you can get a Fukuoka Tourist City Pass or a subway day pass and go all over. Many of the best places to see in Fukuoka are not far away from a station. For a good listing of what to see as well as cheaper places to stay, try looking at:
