Hello, I'm planning to go to Kumano Nachi Taisha from Kyoto. http://www.japan-guide.com/e/e4955.htmlWill my JR Pass cover all railway lines to get to Nachi Sation? The way I understand it, my JR Pass covers all train lines. Can anyone please advice? Thank You, Folkie

Yes.
The way I understand it, my JR Pass covers all train lines.
Only JR lines.

I am assuming that it takes 2 hours longer than a trip from Tokyo to Kyoto because it's not a Shinkansen (bullet train) ride. Is that correct?

Is that correct?Yes, that is correct. Transportation around the Kii Peninsula where Nachi is located, is very slow due to the absence of high speed trains and expressways.

I have gone to Nachi-Katsuura every time I have gone to Japan (three times). The station name in Hyperdia for Katsuura is KiiKatsuura Station. Katsuura is a fishing village for the tuna fleet, and there are hotels that you can stay in.
If you are coming from Tokyo, you can either get off the Shinkansen at Nagoya Station, or Shin-Osaka Station. If you get off in Nagoya, and take the Limited Express to the Nachi-Katsuura area, you will have to pay an extra fee, because JR Limited Express train uses some privately owned tracks. The rail between Shin-Osaka Station and the Nachi-Katsuura area is all owned by JR, so there is no surchage.
You will be following the coastline from Shin-Osaka to KiiKatsuura, and it will go through many tunnels. you will find yourself popping out of a tunnel and see some small cove out your window, and in another minute, you will plunge into another tunnel to the next cove. It is quite scenic, if you like traveling along a coastline.
The very front car of the train is a 1st class Green car, and if you have a green JR pass, try to book a seat on the first row on the left side of the train. You will get to look out the front of the train as it goes in and out of tunnels. The reason to book the left side is that the coastline is on the left, and the engineer will also stand in the front ot the first car, on the right.
This stretch of track, along with the bridge to Shikoku Island from Okayama, and the rail from Hakata (Fukuoka) to Nagasaki are my favorite train rides to go on. All of these are Limited Express trains.
If you plan to go to Hongu-Taisha when you go to Nachi-Taisha, I would recommend buying the Kansai Wakayama pass. The cost of a two day K.W. pass is about the cost of the round trip bus ride to Hongu-Taisha, so visiting Nachi the next day becomes free.
