Can i use the Kyoto city all day Pass,Yen 500, to go to the following places:
Kyoto Palace, Kinkakuji, Gion, and Nijo casle,
What are the operation times, How do i know / identify which bus, and where to board.

Yes, the bus pass will work for your travels. You can pick up a bus map, which shows the routes, at the tourist information area at Kyoto station. The buses run fairly frequently, but you'll have to check at each stop when the buses arrive.
