My travel itineray is Tokyo-Hakone-Kyoto(Nara)-Osaka. Can all these cities be accessible by Shinkansen or JR Rail pass?

No, some are not on the Shinkansen network.
or JR Rail pass?
Yes, they are fully covered by JR, except Hakone which is only partially covered.
