Because karate was developed in Okinawa which used to be its own country however became a prefecture of Japan does that make karate a Japanese martial art or Okinawan?

Both - Okinawan Karate is still taught in Okinawa with no influence from mainland Japan. Okinawan Karate is somewhat different to Japanese karate. Prior to the early 1930 there was only Okinawan Karate. Post this period karate was introduced to mainland Japan and over time evolved to the Japanese Karate you see now. Both Okinawan Karate and Japanese Karate are now practiced all over the world. Depending on which type of Karate you train in you would say either you train in "Modern Japanese based Karate" or "Traditional Okinawan based Karate".
