My daughter is a Japan's College student where stay in Japan for almost 1 year. We want to go to Japan for holiday and want to purchase JR Pass in Indonesia. We can use JR Pass for travelling around, how about my daughter who accompany us ? Does she has to purchase the ticket in each station to get along with us ?

She cannot use the JR Pass as she is not a visitor but a student. At the JR counter you have to show your passport, and the temporary visitor Visa.

Unless she flies to Taiwan or something. Go out and in to Japan to change Visa status.

Think of getting the Seishun 18 Kippu or another Train Pass

As Joshua Hugh said, a holder of a student visa can not be used to purchase a JR Pass.

If your travel destination is limited into the Kanto area, then you and she is able to purchase the JR Kanto Area Pass.

The other means is to be purchased for her some discount tickets that was fitted to the destination.
Hokkaido and East Japan Pass:
As a general rule, valid only local train of JR Hokkaido and JR East.

The means for changing the status of her visa before she graduated from college is not realistic. I think if she is graduating soon, that it can be used to change the visa status to short stay from student visa, without leave from Japan.

Seishun 18 kippu will not be able to ride only on the local train, and it is only released in the holiday period of the student.
