How the reservation of reserved seats on limited express trains does work? If I have the Japan Rail Pass, can I reserve the seat for free,like for the shinkansen? Or have I to pay?

With the JR Pass you can reserve seats on the Shinkansen and Limited Express trains for free (except the Nozomi and Mizuho). Just go to the ticket window with your pass and tell the attendant which train you would like to take.

After turning in your Exchange Order for your Japan Rail Pass, in the same or a nearby JR office you can try reserving your seats on JR Shinkansen and Ltd. Express trains (for rides within one month) and get issued reserved-seat tickets.

Regarding Tohoku, Joetsu, Hokuriku / Nagano, Akita and Yamagata Shinkansen trains and some other JR-East Ltd. Express trains, JR-East is offering an online reservation service.
Reserving your seats via this online service, you need to pick up the JR tickets by 21:00 (Japan Standard Time) of the previous day in a certain JR-East station. (So, this online service does not work for your train rides on Day 1).

This is very neat! Question: If one makes reservation using this system before arriving in japan for 2+ days can one pick up all reservations at once? Or would you need to go back each day? Thanks!

Only East Japan Railway Company allows reservations on Shinkansen online outside of Japan, but there are rules to that. Most times, it's not necessary to concern oneself with reservations as there are many trains and times, but if you're really concerned, you can reserve it once you have your pass.
