Question 1: At such timing , advisable to stay at the airport at Kansai or just rush to get a train to stay in Osaka?
Whether it is advisable, depends solely on yourself? Do you mind sleeping in an airport? Are you using a rail pass to absorb your KIX-Osaka + other travels?
The hotel at KIX is pricey and it is recommended to stay in Osaka city if possible. You can get a room from last than 30sgd a night.
Question 2: Is there any train from nara to kobe or i have to go back to Osaka and then to kobe?

Compared to your other days, this seems too uneventful. Kyoto is small and transportation excellent. You can do more if you wish to.
E.g. Kinkakuji (bus), Nijo castle (bus), lunch (subway), imperial palace (walk), Nishiki market (walk), arashiyama (train), snack + tea at Arashiyama, dinner at Kyoto station (JR rail)
Do not limit your dinners to Kyoto station. Although convenient and having much food, in Kyoto try Japanese haute cusine.
Question 4 : Couldn't find much information here. Any ryokan to recommend. Other than visiting the snow monkey is there anymore else thing to do if time permit?
There is snow, Zenkoji temple, and some ninja place. Try the soba in Nagano.
Shinsu (The region nagano is in) is known for apples. It may not be the season, but you never know what what you might be able to find.
There is an onsen in Nagano that has apples in them. Tickle your fancy?

Question: Other than shopping any other interesting we should do at tokyo?
Asakusa is a bustling temple district.
Sky tree has a very tall tower for panromic views and shopping.
You can go to Tokyo University, it has an open campus. One of the best university in the world.
Eat crepe at Harajuku.
Eat ramen along the back lanes or around residential districts. You might just get a surprisingly delicious and cheap find.
Ginza, Roppongi, Shinagawa is the more expensive parts of Tokyo. Window shopping if you like.
You need to spend a few weeks to clear all the shops in Shinjuku/Shibuya so you can just keep on shopping without worry.
Thinking of visiting Kichijoji Suburban market . Is there anything interesting or other thing i can do.
Don't know what that market is.
For anime related stuff, Akihabara.
For science related stuff, Odaiba.
First time in japan.

There are tourist offices in the cities you are heading to. At or near major train stations and tourist attractions. Maps and transport/attraction information are available.
Speak slow English, most residents would point you the way. The rest would walk you there.
is the 7 days railway pass worth it ?
Not for your itineary... by far
or any other pass that would come in handy.

Bus passes seldom pay off unless you travel extensively. The two day pass might be handy if you do not use the train. It will save you a few dollars but I rather save time by using the train to get around.
Lastly, if shopping is not your thing. You could spend half a day or a full day to go to Nikko or Kamakura. Or maybe go to both Disney SEA and Land.
