Are big suitcases allowed on Bullet trains in Japan, if we have to travel to different cities for 3-4 days each, we will need to take out luggage with us.

Sure no problem, however there is limited space. How large is your luggage? Carry on size suitcases will fit on the shelves above the seats. See this page for more info:
