If I activate on a saturday for a 7 day pass, would it end midnight of Friday or midnight of Saturday?

Btw, JR may have extra fees for berch....what is a berch? Is that like a place to store luggage?

It will only be valid until the last trains stop running on day 7, Friday. The validity period is tracked in terms of full consecutive calendar days, not 24-hour periods.

Note that there are special provisions for cases like, say, you're on a train after midnight on the last day of validity. More on that here:

Do you mean "berth"? Berths are sleeping areas on overnight trains.

It was a typo.

We will be in Japan for two weeks. First week, starting on Monday,in Tokyo with a tour and their hotel until Saturday. That Saturday we plan to ride the bus to kyoto. Then activate the JR pass on Sunday so then we can go to osaka and sanga onsen at kurokawa onsens in kumamoto during those 7 day pass period, and finally, back to kyoto on Friday. then on Saturday, use JR pass to tokyo, then, to fly home Saturday evening.
