Combine Magome and Tsumago into one day by bus and spend the night in Matsumoto for the night view of the castle and move onto Nagano the next morning. You save some time there since there isn't much to do in the Kisoji after hours.

Also, add a day trip to Kamakura and another to Nikko from Tokyo, so add another day to Tokyo if you like.

I'm doing a 29 day trip in March/April as my 7th visit to Japan. My itinerary looks like this:

Tokyo-arrival
Tokyo-friends
Tokyo-Kamakura
Tokyo-
Tokyo
Kagoshima
Kumamoto
Nagasaki

Hiroshima-Onomichi
Hiroshima-Saijo-Miyajima

Himeji-Osaka
Kyoto-Kanazawa

You don't need 2 days at Mt Koya. Just one night to experience temple lodging and temple breakfast and dinner.
Plus 3 hours to walk to the major attractions. (Can be done at night or before dawn, in fact I recommend it to be when the sun is down.)

Oh, thank you all!
This is my first visit to Japan!
I'll study where to go for the 2 days taken from Mount Koya and Magome-Tsumago.

For certain cities like Hiroshima and Okayama, it might be better to either city as a base to minimise the transporting of luggage and waiting for check in times.

Also you don't need two night in Miyajima. Maybe all nights in Hiroshima with a full day Miyajima. You could stay until 7pm at Miyajima or whenever the sunsets that time of the year and ferry back to Hiroshima. The only real reason to stay overnight in Miyajima is that there are some pricey yet luxurious accomodations on the island.
