Is JR railpass worth it for trips below?

day 6-kyoto to tokyo

Yes, a 7-day pass will provide good savings over regular tickets.
By the way, you could also visit Matsumoto along the way between Kyoto and Tokyo (by taking a limited express train from Nagoya) instead of a separate side trip from Tokyo.

That is a pretty packed schedule but doable. Prepare for some amount of walking.
