Tokyo does not have any good day passes. I recommend to use an IC cards, such as Suica, and plan your days well. More details:

Kyoto can also be best with just an IC card, but it does have a good 1-day bus pass that can make sense for people who do not mind getting around by bus (I don't recommend it, though). More details:

For either city it can be hard to make the passes pay off (except the Kyoto bus pass). You'd have to plan your days very carefully and might end up taking longer to get to places just to make the savings. For inner-city travel, a standard IC card is usually the best bet.

A lot of tourist sites in Kyoto are best reached by bus; they are slow but at least they get you there. A day bus pass in Kyoto will pay off if you make three or more trips by bus.
