Two weeks in Japan

I'll be visiting Japan with my boyfriend for the first time in the last week of May this year for two weeks. I would really appreciate any hits and misses. I'm a bit overwhelmed with all the information out there.
Thank you :)

Start with the itineraries section on this website, it has some good starting points.
Japan is a large country so narrow it down to a few areas; for two weeks, as a first-timer, I'd suggest half in Tokyo (with a day trip or two outside of the city) and the Kansai area. Focus on those areas on this website to start, and branch out from there if you want to.

Examples of cities to look out for includes: Kyoto Tokyo Kanazawa Osaka Hiroshima Nikko Kamakura
See whether you like them. From there see which cities/towns/attractions that are nearby that may also interest you. No point traveling the distance if only seeing one or two places. (unless you have the time and money)
Take note of your budget. Are the cheap coaches or the speedy shinkansen better for you.

You should check out DOOB 3D Store in Shibuya. They make photo-realistic statues of yourselves. I guarantee you it will be a great souvenir for you to bring it back home. :)

Thank you all for all the advice.
Our main reason for visiting Japan is the history, culture and most importantly food. :)

Which part of Japan cuisine? I would recommend doing the following.
Tokyo to Hakata station. Eat ramen at night.
Go to Hiroshima Eat Okonomiyaki (They have a style that is unique to the area)
Go to Osaka Eat Okonomiyaki and Takoyaki, and much else
Go to Kyoto Eat Kaiseki Ryori, and YuTofu and Shojin Ryori
Go to Tokyo Eat all else
These places all have sufficient attractions to fill your time inbetween meals. Kanazawa, Nikko, and Kamakura are fun places to visit too! if you have the time.
