I have a JR Pass and I would like an early start from Shin-Osaka and can i cover Alpine Route and reach my hotel in Shinjuku, Tokyo on same day? If yes, what is the train route and what trains i should take?

Get moving very very early. Osaka Station to Tateyama Station is about 4.75 hours one way. Then you'll need to navigate the Alpine Route. Bus it to Nagano, and then train to Tokyo.
You can use www.hyperdia.com to check what trains run on the date you want to travel.
