Ifm arriving at Fuji on October. As far as I know, the mountain is closed for climbing to the summit from all 5st stations.
So I want to climb the Yoshida Trail from stations 1-5.
I will have a JR pass and I want to know if there is a JR station near the 1st station of Yoshida trail.
If not, then what would you suggest I should do in order to climb the mountain? If the other trails' 1st station has a JR station so maybe Ifll start my climb on the other trail.

You can go to the first station of Yoshida trail from Fujikyu-railway Fujisan station by taxi to "Uma-gaeshi".
You can not use JR Pass to visit there because of Fujikyu-railway.

If you want to use JR Pass, JR Fujisan-guchi station(formerly Shin-Fuji station) is the only accessible station, but I don't think there is an accessible first station of trail from JR Fujisan-guchi station.
Mt Fuji is not an easy access mountain by public transports except summer season(Jul-Sep).
It also stats to get snow fall early October.

Just curious, how was your trip? Did you use the taxi from the train to umagaeshi? How were you able to get back to the train station when you came down the mountain?

The Umagaeshi route is popular, so there is a bus. The zeroth station of the Umagaeshi route is Sengen-Jinja Shrine. You could get there by Loop Bus either from Fujikyu Kawaguchiko or Fujikyu Fujisan. You need to transfer to Fujikyu railway at JR Otsuki station.

You could skip a part between Sengen-Jinja and Umagaeshi. There is Umagaeshi bus leaving from Fujikyu Fujisan station to Umagaeshi. This bus stops at Sengen-Jinja as well.

When you reach the fifth station, you could use Hiking Bus to get down the mountain. This bus leaves from Fuji Subaru line 5th station and goes to Fujikyu Kawaguchiko and Fujikyu Fujisan station.

On the other three trails, buses still climb to their fifth station (until 28 Oct, but weekends only).

Fujinomiya trail:
The bus departs from JR Shin-Fuji (8:25), go to JR Fuji (8:30) and JR Fujinomiya (9:00). It arrives at Mizugazuka park at 10:00. You could start hiking there. The downward bus leaves at Fujinomiya fifth at 17:30.

Gotemba and Subashiri trails:
These buses depart from JR Gotemba. Mizugazuka Park is on the Gotemba trail as well. See hiking trails colored in brown in the map above.
