I can't speak for Nissin Deli but the National Azabu which is in the same neighbourhood (vaguely) 100% stocks halal foods.

Definitely add 業務スーパー(Gyomu Super), which is a supermarket chain selling food in bulky portions for cheap to your list. It's not specifically for people with specific religions but has Halal meat. Note that not everything sold there is Halal and the quality is not great.

I'm there are several Halal restsurants and other restaurants that cater to groups with specific diets, like Kosher, vegan, etc., especially when it comes to big cities like Tokyo and Osaka. But as far as any online supermarkets, IDK of any. But lots of ethnic foreign mom-and-pop supermarkets sell Halal certified meats and other Halal food products. And as another person posted, Gyomu Super also sells some Halal products, and they tend to be inexpensive as well.

Although it is not restaurant nor shop, the other options are available.
-Canteen of JICA Tokyo in Shibuta (at least it was opened for public, you can check up to dated info with them directly)
-Events (some companies cater and sell food at events according to my Japanese friend on HiPenpal.
