can I carry a big suitcase on the bus or JR train in tokyo?
Is there a place for suitcases on the bus?

Legally you can bring your big suitcase on the bus or train in Japan. As for the Airport shuttle buses they have trunk room for big luggage.
However most commuter trains/buses in Japan are not designed for big luggage so there is no places for suitcases. If you get on rather empty trains/buses you can stand (or eve sit in a seat) and hold your big suitcase by yourself. If itfs the rush hour you will encounter difficulties.

Yes you can, and lots of Japanese people travel with large cases on the regular trains and also buses. There is no dedicated space - you just have to manage as best you can with the available space. (Less space on a city bus, more on a regular commuter train.)
