hello, we are planning a trip in Sept/Oct.
Our itinerary
Arrive: Sept 29 Tokyo Narita Shinjuku area
Depart: Oct 3
Arrive: Oct 3 Kyoto
Depart: Oct 7
Arrive: Oct 8 Nara (we have family here)
Depart Oct 12 Osaka Airport

You don't need a rail pass inside Tokyo, and from what I see you are traveling only one way from Tokyo to Kyoto. You can do that with a bus or regular shinkansen tickets.
So no rail pass necessary here.
